Four months into the Cylon occupation of New Caprica, the human settlement is a bleak and paranoid place. President Baltar and a newly created human police force are mere tools of the all-powerful Cylon Occupation Authority. But the planet's oppressed residents cling to two frail hopes: that their resistance movement will weaken the Cylons, and that Admiral Adama and his fleet will return to rescue them all.

Though the insurgency's leaders -Tyrol, Anders and Tigh - miss the round-up because they're radioing the Galactica from their hidden headquarters, Tyrol returns home to the agonizing sight of his baby, abandoned and crying. His wife, Cally, has disappeared into a Cylon prison.

The Cylons have begun a brutal crackdown on New Caprica's nascent human Resistance movement. With time running out for the colonists, Admiral Adama must launch his rescue attempt earlier than he'd expected. But though he expected a fight from the Cylons, he is unprepared for the one he gets from his son, Lee, who refuses to let the Battlestar Pegasus join the Galactica's suicidal attack.

The crew of the Galactica and the insurgents on New Caprica coordinate their attacks in a daring attempt to liberate the stranded humans from their Cylon oppressors. But as the Cylons begin to lose control of the situation, they start to consider a drastic and brutal final solution to the crisis.

Chief Tyrol's sense of right and wrong is put to the test when he takes part in a secret tribunal that tries and convicts in absentia humans who collaborated with the Cylons on New Caprica - and then secretly executes them for treason. Only Tyrol has the courage to ask the questions everyone fears: What if the tribunal makes a mistake? What if they put an innocent human being to death?

As Tigh and Starbuck stir up discontent aboard the Galactica, a new and deadly virus forces the Cylons to take drastic measures to protect the future of their race. Even as Adama risks his life to hold his crew together, Baltar realizes that he must face the irrational wrath of the Cylons alone.

Admiral Adama and President Roslin debate the morality of deploying a potentially genocidal biological weapon against the Cylons. Meanwhile, Baltar is tortured by D'Anna, who is intent on determining who is responsible for creating the deadly virus that has imperiled the Cylon population.

Admiral Adama must confront the darkest moment of his military career when Lt. Daniel "Bulldog" Novacek, a pilot believed killed years ago during a secret mission under Adama's command, escapes from Cylon custody and arrives on the Galactica.

A rank-free boxing tournament aboard the Galactica is intended to help the officers and crew blow off steam, but it quickly drags old grudges into the light - including Apollo and Starbuck's lingering issues and resentments, which were spawned on New Caprica.

An accidental contamination of the fleet's food-processing systems leaves it without anything to eat. As tens of thousands of people quickly succumb to starvation, the Galactica's overtaxed pilots must fly multiple back-to-back missions to lead the fleet through a hazardous region of space to a new food source. Meanwhile, Kat's past catches up to her, and D'Anna edges closer to uncovering a dangerous secret of the Cylons.

While harvesting algae on the planet beyond the star cluster, the possible discovery of an ancient artifact known as "the Eye of Jupiter" leads to a deadly stand-off with the Cylons, who believe that the Eye is a marker left by the 13th tribe to point the way to Earth.

With the Galactica outgunned by four Cylon base ships, and the Colonial forces on the ground being flanked by a platoon of Cylon Centurions, how far will Admiral Adama go to keep the Cylons from capturing the artifact that shows the way to Earth? And will Apollo put the mission at risk to save the downed Starbuck - or let the woman he loves die?

Imprisoned and facing charges of treason, former Colonial president Gaius Baltar survives a suicide attempt - only to face extreme interrogation techniques by his captors aboard the Galactica.
